In truth I would prefer to see any additional bonuses grow out of future development : specialised crew/officers for example : blockade bonuses could require a flag-ship as blockade leader which gets a boost for that.. and so on.
My main focus for this proposal was 'Keep It Simple, Stupid!'... let further developments grow from it and onto it.
CJ has already spoken of an idea to increase attribute levels overall : perhaps that is another area in which flagships could gain an extra lift too.
Don't forget Danik, in wolfie's proposal, he is not talking about bonus attributes but rather, the ability to reallocate existing atts in a wider range of qualities at the expense of other qualities.
I like your proposal as it is simple and somewhat effective in ticking all the boxes for pirate and trader alike.
I think specialized crew and EXP can wait for further national developments. Not mixed in with a variably wider attribute allotment.
As long as the cap remains at 60, nothing will become invincible or overpowered and maybe more specialized at a given task. It could be fine tuned for different tasks the owner may ask of it all be it offensive or defensive capabilities.
I'd even go further and say every ship could benefit from this change but Flagship would be a good test and if it proves out to be a likable option, well, there will be further things a Flagship can do to keep it distinguished from the general masses.
