I like this line of thinking. To Harons point. This is something that will not kill off piracy but instead focus it. It actually could benefit both pirates and merchants. Merchants could now bring out war fleets without fear of losing them simply because of the 3 FFJ strategy. A fleet based treasury allows Merchants to prioritize the fleets they value.
Pirates and privateers could still use a 3 FFJ strategy for profit, it would now be more strategic and require more attention be paid to the fleets lists on the plunder boards.

On the individual fleet treasuries idea: I understand fleets will be plundered from time to time but, as a merchant, losing it all to anyone who is online at the time because pirates want to target a particular fleet or two really sucks. This makes it difficult to even want to fleet a navy or any number of war ships beyond what I can keep at my marina, and then only to bring them out when needed, then tuck them away again as soon as possible.
As Feniks noted, fleet treasuries would allow me to fleet as many war ships as I was willing to risk, without having to worry overly much about losing my over-all trade and profit making abilities. This would put more targets at sea as fleeting valuable ships would only put them at risk, not my whole trade industry.
