What happens if I lose a plantation in case a hostile governor takes over? Will i lose all progress built up and have to start over from scratch or do I get it back once the port is back in friendly ownership?

If you are under "contract" I don't think you can lose your plantation if governors or port ownership changes.

So what happens if this new governor doesn't grant you a renewal? Are all improvements lost forever or will I get them back the next time I get a contract?

Everything continues as before (including construction of infrastructure)

Only difference; No operating permission, no production.

Tip: Keep your workload at 0 when you are not under an active permission contract.
