If I remember correctly, once you set your flagship, it con not be changed.

I think the bigger concern would be someone flying the Black and switching to nation play.

Right, so if you turn pirate, your Flagship will retain any current upgrades it has... it just won't continue to gain CP's (Construction Points), to level it up.
