I believe AYES used to require all of its members to be part of Spain or Mexico at one point, although now they have mixed setup. There are a few other nation based guilds.

As for Guilds that run Nations or at least require you to be part of a certain nation, look at AYES. They are a very good example of such.

SSTG is a really good example of a guild nation.

As a person who thinks I can say I spent my fair share of time in Ayes, they required it but as always there were exceptions ;-)
