If a player has an outstanding past-due loan with Bank A, and also has a bank account with funds in Bank A. Bank A should be able to confiscate the funds in account to pay off the loan.

You can already do that, sort of : the banker freezes the account : the money can not be moved out so, effectively, it become the bankers until the account is unfrozen.

Yes, but freezing the funds doesn't clear the loan.

just let the loan run out and the nation will cover the loan (if your in a good nation)

That requires the player to be inactive for 30 days.

Loan insurance should only be used if there is no means to get the money back. If the money is in the account, I should be able to clear the loan as the banker using the funds in the account.

There is no way to manually activate loan insurance unless you stay inactive in purpose. Someone did this before and won a permanent ban.
