Are the added bonus from piracy, (plunder and skirmish) in a separate category of acquisition or are they combined into a total sum of plunder and piracy? Because for me only one is telling the truth.....

Piracy Exhibit A: Each level gives +3.5k bonus income from any successful plunder or skirmish ATTACK (not successful defence). The extra funds are paid by the game (not the player who lost).

So why does plunder incorporate that stat and skirmish does not?

The bonus is added both to plunder and skirmish, but the reports only separate them in plunder, not in skirmish. I learnt this by comparing my skirmish results from certain fleet types in certain ports with various levels of piracy, and noticed how they did, in fact, increase.

It would be nice to see the effect of piracy separately in both cases, in my opinion.
