I have several fleets running to my main warehouse.
For some mysterious reason, when they arrive, my port product stored increases too!

Em, because the fleets placed them there?

Most probably you have set your fleets that arrive to Aiora to store to warehouse. This is the first thing to check and verify.
The second thing to verify is that your ships return to Aiora with wood loaded because they cannot sell or unload it elsewhere.
This commonly happens when the 2nd port is a wood port. If it is a wood port, even if they unload, they will still get a fresh load of wood to carry back (if there are no gold bars as I assume that this is the only reason to set up such a trade).
Check up the points above and let me know if anything different happens.

They are set to store in the warehouse in port 1 but not port 2.
None of the other ports in the trade routes produce the same resource

Check loading of the involved fleets.
For fleets not loading the default resource.
Also, check the contents of the returning fleets to ensure that some return with wood.

Looks normal to me. All of them are returning with different resource and default port production

A thing to note, if the warehouse is full and it is not set to sell when full, it will return to the first port and sell/store them which is what the port was selling in the first place, which can't sell.

The in-game help mentions:
- Code: Select all
Only check this box if you want your ship to store the goods instead of selling them.
Automated Actions In detail:
-Ship will buy goods from port 1
-Ship will travel to port 2
-Ship will sell goods to port 2
-Ship will buy new goods from port 2
-Ship will travel to Port 1
-Ship will STORE goods in port 1 warehouse
-Repeat
If for any reason there is not enough space in the warehouse, the ship will sell the goods instead and continue with the trade route.
So, if the ship arrives with wood and the warehouse is full, it will sell them. Therefore I cannot see a problem there.
Are you sure there are no specific orders for load options that could pick up wood from the other port? It should be easy to check through List Trade routes page. If not, then I will need to check the case myself.

I chose unload from warehouse then buy from market but didn’t touch the default settings afterwards.
It is unloading the warehouse now but in the last 24 hours before I did that, my warehouse went from 250K to 820k in the port production resource.

Keep an eye on it. I doubt there is a game issue. If you end up with a verdict on why this happened, the better. If not and problem persists, let me know.
